<p>Birkhot HaShachar are found already in the Gemara. There are two groups of berakhot: In Bavli Berakhot it says that one should make the berakhot after one does an action, when one hears a rooster one says "הנותן לשכוי בינה" etc. In Bavli Menachot, no time is specified it just says that one has to say three berakhot everyday: גוי, עבד, אשה.</p>

In פומבדיתא (as found in siddur Rasag) they would say the berakhot from Bavli Berakhot when they did the specific actions and then after they said also the three other berakhot. In סורא (as found in ר' נטרונאי גאון and R. Amram Gaon), they said all of the berakhot as part of davening and not after doing their actions, so that all berakhot will be said when one hands were clean. In addition, instead of adding the three berakhot from Menachot after "עוטר ישראל בתפארה" they were added in between the other berakhot after "הנותן לשכוי בינה".</p>
